只看了蓝色部分,其他不做评判。
1、旷工属于严重违纪,可以计为严重违纪。此条并无不妥。
2、加班费计算基数劳资双方可以协商。不要低于最低工资,即没什么问题。
3、事假和病假以日为单位计算,确实欠妥。其他假期以日计算问题不大。

蓝色部门总的来说问题不大,和国家法律法规也不违反。

至于制度制定流程,如你所说,确实欠妥。
但是不是所有规章制度都要公示或者经工会讨论,只有重大制度才有这样的要求。

连续旷工两天(含)以上或第二次出现旷工情况,视为违反公司重大规章制度,予以开除处分。

此制度必须公示或交员工代表讨论,不然员工以没看见为由,拒绝执行。

考勤计算周期内累计在三次以上者,除正常处罚外当月基本工资按80%发放。

国务院《企业职工奖惩条例》规定:职工罚款的金额由企业决定,但不能超过员工月工资的20%。如果按此法计算有可能超出。
我们公司是迟到三次按旷工一天处理,不知这条是否妥当。
